I believe that the stage transformations are up to the player to interpret their meanings, sort of like Castle Siege in Super Smash Bros. Brawl.Sakurai said this about Castle Siege: "This stage represents the Fire Emblem world.It's an enemy castle in the midst of battle—but it's not set in a particular castle, nor is it from a particular game in the series. There are plenty of scenes like this throughout the Fire Emblem series, aren't there? So imagine it however you choose."I believe that the stage transformations into Pokémon-type modes are along the same line of thinking.

Oh, one thing.I have Brawl, and when I was playing on the old Pokemon Stadium stage, I paused and used the camera mode to take a look into the stadium.It appears that there is some sort of grate underneath the stadium, so it's possible that the current stage gets sucked into the grate, and the new playing area is created.
